Why don’t manufacturers offer calibrations themselves?

The answer is two-fold:
1) Manufacturers (Ford, GM, etc.) build their vehicles with maximum power to ensure any truck can get any job done. They have picked "default" settings which might be overpowered for your specific business usage, wasting money and fuel each time you use the truck. It's not that Ford/GM couldn't do this, it's that they don’t necessarily have a reason to.

2) Manufacturers are not software experts and retesting multiple software configurations is a time-consuming and costly distraction from their core business of building vehicles. Third party companies have always found ways to improve on every part of the vehicle from truck liners to ambient lighting to efficiency software.

How does Derive VQ ensure warranty integrity?

Derive's technology falls under warranty protections of the Moss-Magnuson Act. Additionally, the changes are within acceptable tolerances of these engines.
